Cignetti may have earned himself more autonomy at Indiana than he'll ever have at Michigan.  Just think about what he's accomplished for that program and where his achievement stands in that history.  He may be just another coach at Michigan.  Maybe that's something he considers important.

Plus, he's in the playoff now with his program that he built.  He just won a Big 10 championship.  I think we can all agree that a football season like this at Indiana likely means a fall from grace next season, at least in the past.  But you typed it yourself, things have changed.  Its quite a change to older mindsets that have followed these teams for decades.
